Im confused about how to add the affiliate link info so the pages work with proddetail and categories pages.

For example

categories.php?cat=RTR+Parts+%26+Upgrades

or

proddetail.php?prod=oct-1667-stainless

I've tried adding ?PARTNER=affiliatename ad its not working

You add it to the parameters. The first one is the only ? after that they are appended with &

So in your examples

categories.php?cat=RTR+Parts+%26+Upgrades&PARTNER=affiliatename
And
proddetail.php?prod=oct-1667-stainless&PARTNER=affiliatename
