Our client sells ONLY perishable products on their store, and if an order spans more than 1 box, they'd like to add a handling charge per box to cover the cost of rather expensive boxes.

Is this do-able or are there any work around?

You can't set a handling charge per box but could you tweak the weight value to cover the difference?
